Did you try to switch to the second amplifier?

Is that always the same time span into the print? Or random? Or within a certain time frame, about 15-30 minutes in the print?

Strange stuff. As Alex mentions. Just start eliminating possible faults. Trying the other extruder and switching parts over.

Well, it isn't the pt100, and now the y axis is skipping steps, it just freezes then picks back up again. I can't think of anything that i have changed. Have no idea what the hell is happening. I printed that benchy just fine after I did the upgrade. And then when I went to go use it again, I started getting problems. I'm starting to think it might be the RUMBA...

Try from SD to eliminate the RPI interface and do check your dc power connections.

Did you try to switch to different connectors on the RUMBA?
I had a strange problem some time ago with the sensor reading of the first hotend always 10° C too high when the motors had no power... Was the RUMBA...
    Second worked fine so...

Ummmm switch the connectors to HE1 and the PT100 to the second amp and use a dual profile with Extruder 1 only?
    Needs a dual firmware so...

You have to adjust the dock positions I think in the scripts and the offsets....
Reading firmware... hmmmmm depends if you wanna have everything correct because the POSITION AFTER HOMING spot... But if you don't use the full bed your prints would just be shifted a bit compared to the display in the slicer...

You using your new head at the moment, right? Where are the nozzles when you hit the endstops in bed coordinates?
