Just realized that my motors on the X-carriage aren't orientated with the connectors facing down, will that cause problems later? I am more wondering if the motors can sense the rotors position and if that will later cause positioning problems when printing, or can I just leave them how they are with the connectors horizontal to the X-carriage? Thanks in advance.

Different models of 3D printer have motors used in different orientations and the BB has too. Maybe the data sheet specifies a specific orientation, but I suspect it is only the way the wires are run that dictates where the connector is, and there is sufficient slack in the wiring that having the connectors upward isn't a problem.

Provide you can make the connection without difficulties you will be OK; the motors do not have position feedback.
